Natalya's rise to power
In season 1, Emperor Javicco takes his life after realizing that he has been a victim of Bene Gesserit's manipulation for years. While Empress Natalya killed Sister Francesca for their affair. The burning question here is what will be Natalya's next move.
Season 2 of Dune: Prophecy can attempt to explore the same. Emperor Javicco wanted Ynez to rule, so Natalya could use the fake Ynez- Theodosia, to secure power. However, it could also lead to rebellion as many houses oppose a woman leader.
Natalya might also have to take Constantine's help who is Fransceca's son making his loyalty uncertain. This will create a major powerplay of who will become the next ruler around which the season might revolve along with other subplots.

In season 1, the general understanding was that Lila's body was controlled by the Mother Superior, Raquella. But it is Dorotea who possesses Lila. Dorotea was once a powerful figure within the Bene Gesserit Sisterhood but was forced to commit suicide by Valya Harkonnen.
She is using Lila's body to stage rebel against Valya. Therefore, Lila could also possess multiple souls: hers, Raquella's, and Dorotea's. This might help create intrigue and ambiguity about what Lila will do next.
Bene Gesserit could have been founded on the Desert Planet
Season 2 could reveal that the Bene Gesserit was founded on the desert planet. Season 1 ended with Keiran Atreides, Princess Ynez Corrino, and Valya Harkonnen landing on Arrakis. This sets up the story perfectly to delve into when and how the Bene Gesserit came into existence.
